As Rich mentioned, a special configuration file from Diamond was required, requested and provided same day. It was installed by a Bendixking qualified technician and the self test passed. Some additional configuration (not Diamond specific) was required and the KAP-140 is working again. We are still not sure what caused the config file to be corrupted in the first place.
Just to re-cap, the KAP-140 self test failed at stage 3 and both R and P LEDs lighted. Electric trim did not work and the full AP was non functional. The KAP-140 logs showed : "error 5 corrupted file".
Thanks for all the tips that led to the resolution. Both Diamond and Bendixking support were excellent.

May not have been your problem, but I have run into this a few times with a few of my planes, 42 and 40s. In the G1000/KAP-140 configurations, the T/C that is located behind the panel. This instrument is actually on the avionics bus with the autopilot. So if the T/C is getting weak, and not spooling enough to pull the flag fast enough, then you will get this indication also. I have found that pulling and resetting the circuit breaker for the T/C after a couple min will usually keep it going for a while longer till you have the time to send the T/C off for overhaul or replace it. Obviously, this may not be every case, these autopilot's have way too many parts that can booger up, just something to check.

After re-programming it is working now. We still need to sort out a couple of configurations but I think that in our case it is not a failed T /C. But will keep it in mind in case the problem comes up again. Thanks.

I left Liberal, KS last Friday, it was about 20 deg F. My Cap 140 did the same thing with the Red P & R lights coming on at PFT 3. 4 hour flight back to Houston, by hand the whole way...Also, what Does T/C stand for?

I imagine that with the cold the pitch servo was having trouble. If it has gone south and needs to be replaced I think that will be the fourth one the plane has eaten. It's one of the reasons I wanted to upgrade to the GFC-700. I'm pretty sure the servos on the KAP140 are a little undersized.
