That report makes for some interesting reading. The NTSB looked into this much more than I have seen for other similar incidents (no injuries, etc.).

Perhaps an additional element is this: was expecting to upgrade to NXi (or, if you are glass-half-empty, why upgrade to another level of unsupported product)?
I did upgrade a 2004 to WAAS when the GIA63Ws came out.

I would also look at a cracked exhaust. When that happened to me (a long time ago in a galaxy far far away), the symptoms were the same.
